Le vieux professeur Koga ne s'est jamais remis de la mort de son fils durant la guerre du Pacifique. Suite à ce drame , il a voué son existence à la création d'un cyborg surpuissant pour protéger la paix dans le monde, auquel il a donné les traits de son défunt enfant. Pendant ce temps, la compagnie Tsutsuhara, en fait une couverture pour le diabolique Empire NEROS, déclenche de par le monde des guerres et autres catastrophes afin d'asseoir son emprise sur les marchés boursiers. Koga décide de lancer son cyborg contre l'empire du mal. Le bon professeur sera tué mais parviendra à activer Metalder avant de rendre l'âme. Livré à lui même et sans aucune connaissance du monde qui l'entoure, Metalder devra se battre contre NEROS et tenter de faire la part entre bien et mal. Il sera aidé par Springer un chien cyborg également, qui se chargera de réparer Metalder et de la maintenance de la base, ainsi que par Anna, une photographe, qui lui enseignera diverses choses de la vie courante.
